Email Christine Okura at the email listed above. Let her know you are in San Diego for military training. She knows what the lodging rate is and will list what is available within the rate. Especially during summer months, the sooner you find out there is not government lodging available, email her if you're interested because properties fill up fast.
Yes, you are allowed to rent condos/apartments/houses. You will need to have an itemized invoice (not a contract) in order to get reimbursed appropriately. This means the invoice will have to have each date of stay listed as a separate line item with the corresponding nightly rate, taxes, other fees (parking, etc) if applicable. Most rentals include parking, but hotels usually don't and charge a fee so I mentioned it here.
Christine does not charge tax because of the length of stay, but FYI if other rental properties do. Below is to illustrate my description of the itemized invoice.

DISCLOSURE: The entire bill must be paid upfront and there is no cancellation refund if within 45 days of travel. This is pretty standard for most vacation rentals.
